Both are mitochondrial, and that shared word hides the actual difference: one is a substrate, the other is a signal.
NAD+ is a coenzyme — a cofactor for sirtuin and PARP enzymes and a carrier in redox reactions. It is consumed and regenerated continuously, and the research premise is that the availability of the cofactor itself constrains what the mitochondrion can do.
MOTS-c is a peptide of sixteen amino acids encoded within the 12S rRNA region of mitochondrial DNA — the mitochondrion's own genome producing a molecule that signals outside it. The published work concerns AMPK signalling and glucose homeostasis, which places it closer to metabolic regulation than to bioenergetic supply. It is a comparatively recent object of study and the literature is correspondingly thin.
So the decision is whether the question is about supplying the machinery or about instructing it. They are not alternatives to one another in any mechanistic sense; they sit at different points in the same system, and a protocol that treats them as substitutes has misread both.
